There have been over the years a few chipset incompatibilities that drove users crazy. A PC i built with an ASUS board and AMD cpu had recurring USB problems. Some devices connected OK and others didn't - rather hit & miss. An ECS board i used in another AMD-based rig worked OK with an Radeon video card but it intermittently went BSOD with an nVidia card. This turned out to be a display driver issue with only a couple of chipsets. And there's the famous (infamous?) Macbook using nVidia chipsets which crawled at SATA I speed when you installed a SATA III SSD - go figure! Most of the time manufacturers get it right when designing from cumulative experience, but even so many motherboards have updates/fixes/etc. for problems discovered over time by users around the globe.
