Is it possible to have AutoArchive archive folders, and include all
subfolders, without having to setup AutoArchive on each folder individually?

By default, Calendar, Journal, Tasks, Sent Items, and Deleted Items are all set to be archived. To set archiving for additional folders, you need to set the global archiving options in Tools | Options | Other | AutoArchive..., then activate it for each remaining folder. I know of no way to set all folders for archiving at the same time.
